There are now more ways than ever to get the most out of the duty officer system. And there are just as many ways to go about it. You can use the system to focus on missions that get you the most dilithium per assignment, or focus on one comendation category, or focus on building your personal Energy Credit fortune with trade assignments.
To use it for purposes pertaining to building the largest supply of dilthium ore possible there are several missions that you must give priority to.
Turn over Confiscated Contraband: get 3 units of contraband and turn it in to either the security officer in the center of spacedock, or near the inner entrance to the council chambers on Qo'nos. This mission gets you 2,000 dilithium per character that does this mission. If money is no object, contraband can be bought on the exchange for a considerable and ever increasing sum of Credits. Also, if you have a character that has more than enough to do the mission more than once, but no other characters do, you can hold the L-Ctrl key while dragging the stack from one inventory slot to another to break the stack into smaller parts, like stacks of 3. Then you can mail these stacks to yourself, 1 stack to an email, and pick up a stack on each character and turn them in all at once. The assignment itself takes 2 hours.
Inspect Civilian Freighter, Asses-Confirm-Investigate reports of traffiking of contaband in(insert system name here), Confiscate contraband from crew: for the federation characters, these are your best sources of contraband. The confiscate from crew mission is kind of iffy however, as more often than not the contraband is a hypospray. Cryptic insists they are repeatedly fixing it so that contraband is a guaranteed item, but it only pops up about 30% of the time with a regular success. While all these are supposed to give 1 contraband with a regular success guaranteed, a critical success gives a stack of 3-5 depending on the mission. Confiscate from crew however, gives a stack of 3 and 1 random other commodity, usually a gamma quadrant one, like fresan nepata leaves. While you can only have 1 inspect freighter, confiscate from crew running at the same time(one of each at the same time, not one or the other), the ones pertaining to planets, those are planet specific. So you can investigate starbase 24 and risa at the same time if both missions appear in your list. However, to get all the contraband gathering missions possible, you will have to go from sector block to sector block to find them all. A word to the wise though, there is an assignment in the cardassian sectors where you trade for contraband, but its usually a stack of 2 for 1800 gold pressed latinum. Its worth following up on if you have the latinum, otherwise, go to Deep Space 9 or Drozana Station to win the latinum to do the assignment, but be quick about it, otherwise you may lose the assignment to a sector wide assignment list update.
Resettle Colonists: While this mission (available from your operations officer, either in the ship, or by clicking the department heads tab and selecting your operations officer) only gets you 5 ore for a success, or 125 for a critical success, its the followup mission that has a habit of not appearing that often that you want. While you could dismiss the 5 colonists that appear on your ship and get 375 ore for the lot of them, what you want is the send colonists to federation borders mission. that one gets you 500 ore for a success, and around 2,000 ore for a critical success. If you want to save colonists for the best chance of a critical success, determine what the 3 traits are that contribute to failure and dismiss colonists that jepordize a critical success, only saving the ones that contribute to it, and once you have 5 of them, send them packing.
Klingon Duty Assignments: The klingons have much more contraband getting opportunity than feds have. Aside from the ones that feds have, the klingons also have missions that involve raiding race specific freighters, tribute enforcement missions, and raids on stratiegic federation installations. While most of these assignments do have a considerable chance of failing miserably, no matter how good the officers assigned are, the rewards are plentiful. For example, the federation raid missions, while likely to fail, usually get you 1-2 contraband for a success with much more for a critical. It will also get you other commodities, weapons and ship technologies.
Now as for focusing on a specific commendation rank, like diplomacy or recruitment, this will involve going from one sector block to another, but what you have to do is simple. If you want to focus on science for example, open your duty officer menu and click on department heads. Then click on the assignments button next to your science officers picture. Then assign all the tasks that you can. There are other assignments that your science officer can perform but only if addressed within your ship. To do this, go to your ships interior, go to the engineering deck and go to the lab. The tasks that you can do from here include things like shield charge crafting, to genetic experimentation on tribbles, with new versions of those becoming available with each rank in the science skill.
For engineering and security, etc, Its the same thing. start all the assignments you can, then go to another sector block and see if any new assignments appear. If none appear, you can also check the assignments specific to the sector you are in, and check your personal list.
To recruit new Duty Officers, this is now exclusively handled from each factions academy. For federation officers this is done in the same building where you go to Lt. Ferra to get your first installment of officers, and to recruit new ones for dilithium. Only in this case, the recruitment missions are handled by a woman in the same Kiosk as Ferra. Now aside from her, there are 3 other individuals that will take a small amount of dilithium and 5 duty officers of the same grade, white green and blue, and in 5 seconds, will give you a single random duty officer of the next grade up. This is great for clearing up roster space and getting Duty officers of higher quality, but if you want to free space, and get ore, the best way to do that is to simply dismiss duty officers that dont help you that much or they have traits that are undesirable for their job. This gets you recruitment experience and gets you a decent amount of ore for each one.
This is something I intend to do after i get my dreadnought cruiser, but my next big project is going to be expanding all my characters roster sizes. If you have 500 slots and they're all full and you went through and dismissed 300 white level duty officers, you would get 22,500 dilithium ore. If you have 5 Characters like myself, and deleted 300 officers on each that's 112,500 ore, in one day, for just sitting around making like Donald Trump and telling your officers that "you're fired".
